I scheduled a download of:

With option to stop capture after download. Jaksta downloaded two copies of the show plus it kept downloading multiple copies of the commercials without stopping so had to terminate by hand.

Stop capture turns off auto detection mode.
So with Capture Method set to Auto Detect Download and At Complete set to Stop Capture with Launch URL In set to Web Browser
I get a 1.43mb advert and a 187mb file containing the show. Auto detection is switched off at the end of the ad being downloaded and nothing further is then detected.
If you dont want ads to be detected turn on the adblocker in the Settings > Advanced > Adblocker. You may need to add other ad serving domains if you still get some coming through. Look at the downloads properties to see the source url to get the domain.
You can also post your debug logs if you need help with your setup. Follow these instructions: http://support.jaksta.com/discussions/topics/6000009063.. For a scheduled job you can just run it. Behind the scenes it triggers the windows task scheduler to run the scheduled job.

Thanks, that fix it. But it brings up another issue. How to deal with multipart video streams. As in the Rachael case, the broadcast is broken up into 15 or 20 files that load one after the other. So there appears to be no way to control the stopping point as it starts over after finishing and Jakasta would just keep recording multi copies of the stream.

You watching the full episode? The link you provided (http://www.msnbc.com/rachel-maddow-show?) is a playlist, so your going to get one video play after another.
The full episodes are at this link (http://www.msnbc.com/rachel-maddow-show?#!#full-episodes) but requires a US cable tv subscription so I cant test to find out what protocol they are using.
If you want to schedule a playlist or any episode split into individual http downloads then you may want to use the DVR capture method instead and set a duration as there is no way for the auto detect to know such information.
